Is it even possible to detect it? Does any other application do it?

It looks like you are right.

there was iNotify version for windows that can watch Linux Based Shares but http://www.softpedia.com/progDownload/DevEnterprise-Directory-Monitor-Download-101080.html I tested with works only When File is copied by Windows machine in Local Network.

There is maybe a solution for this instead of current setting of enabling "Scan At startup" for each Monitored Folder and restarting MM each time user wants to update them.

The solution would be to Add File Monitors to either Tree Root or as Sub Node of Files to edit and/or add additional option to Monitoring "Scheduled Scan: xxxx Minutes"

Behavior of Tree would be:
- Left Click will focus on Monitored folder
- Right click will open context menu where user would be able to: Scan Changes, Enable/disable Real-time monitoring, Edit Folder Properties, ...
- Double Click would Execute Default Action (Optional Feature)
